see that Win98 bootable diskette dos doesn't map the RomBios EBDA, the
segment address for it ar 40:000Eh is invalid. Probably more issues
than that.

maybe not / I think not.
I think it's safe to ignore it (as in leaving it alone and not
touching it) and not have any dependency on it. And you should be able
to overwrite it if you don't call anything from the BIOS anymore
(neither I/O and other functions, nor IRQ ISRs, nothing).

Likely they have their method for handling it in the emulation, is it
the same as a live enviornment?
I don't know. It simply has built-in support for DOS functions -- you
don't need to install DOS inside (not even mess around with disk
partitioning and formatting -- it maps a local directory as a DOS
drive).
