I think this is why I'm a little confused. The original method is
still available. You change the .inc file to activate the MM you want
to compile against, save it and build in the IDE. This is the way it's
always been. You just need to deactivate them all in the .inc (this is
the default) before you build with the batch files.

I'm open to suggestions on how to improve this. I avoided manipulating
the .inc file with batch files because there are so many things that
can go wrong and get you in to an inconsistent state. there will be
more control after 1.0.0 when everything is done programatically
without the batch files. Or, at least, without most of them.
