Yes, as it was with prior versions as well.
I have D7, D2005 and D2006 working fine (IDE).

I mean is it possible to have main form on one monitor and
(for example) debug windows on other?

yes, you can use use different IDE desktop settings for desing time and run
time (write code versus Debug an application)

Does BDS2006 store windows monitors info to layout files (*.DST)?

yes, but you have to be avare that Delphi does not like monitors on the left
from the main which will have negative screen coordinates.
There are several QC entires for this issue

I'm examining now - what is better - to replace my 17'' monitor with
1280*1024 resolution with 21'' one with 1650*1050 resolution
or to just add one more 17'' with 1280*1024.

Add one more 21" and keep 17" as second ;o)
