I see that you are not a newbie in your job ;-)
With your outlined problems I'd favor a more stable and extensible solution, e.g. a fail safe external system, instead of a PIC, connectable to other systems by network hardware and protocols, instead of USB. I'd also use a real realtime system for the essential tasks, e.g. QNX, with good support for software development. But this would become quite a different product, compared to your intended PIC solution.
