Disclaimer: I don't use Windows and I haven't used C# or Java for anything
non-trivial, so these are my interpretations of other people's opinions.

You haven't looked. Type "java ide" into Google.
Java is certainly used for a lot of GUIs. However, this is supposed to be a
strong point of C#s as well.
Furthermore, the .NET runtime is going to be by default on
Windows PCs, Java is not.
It's been a long time since I saw a Windows system without the JRE.
I'm with sunrise here.
And finally... speed. Applications running on
.NET 2.0 Framework are fast and furious, while Java is slower and never
looks like an application "native" to the OS.
Wrong on both counts. You might see some speed differences on a
benchmark, but for the kind of application you're talking about, I
very much doubt anyone will notice.
Can you provide any evidence of that? My impression is that Java is
cripplingly slow and C#, although slower than native-code compiled
languages, is much faster. For the mathematically-intensive backend, speed
may well be important. Even for the GUI, I've seen Java running too slowly
on high-end hardware.
