One suggestion would be, to create a unix shell script with ImageMagick. The tool "convert" is able to overlay images onto the background map.
As you are talking about maps: If it is a street map for interactive viewing, you could also generate GPS coordinates and feed them into Google Maps. This gives you an interactive map with all street data etc. but with pins at your locations.
