I too am having some similar problems and it's driving me up a wall.
I recently upgraded to the JRE 1.5_04. Everything installs fine because any webpage utility I've gone to tell me what version of all this I have tells me that everything is okay as far as the install goes. I can open demo applets in both Firefox and MSIE on my WinXP platform. My Thunderbird (upgraded to 1.0.6), however, cannot access my email server at all (nothing changed at all -- the previous version started not working like this as soon as I started doing the Java updates). Furthermore, I can't open the control panel from the Java icon in Start | Settings | Control Panel. It just sits there and starts another instance of javaw.exe in the Task Manager, but no control panel. I've seen it exactly once throughout this process but have never seen it again, but I do know it's really reorganized from the previous version of the Java control panel. Please help!

If I'm correct, you upgraded both Java (to 1.5.0_04) and Thunderbird (1.0.6). Make sure that you firewall allows those new versions to access the internet. [Norton doesn't (always?) pick up new versions of programs. I'm using ZoneAlarm and it prompts what I want to do when it detects a new program version]
