There are no relevant XML files. What XML file do you imagine you need to alter?

class files I need and put them in the /classes folder. That way
I avoid having to change an xml [sic] file, and I only have the files I
need.
That is neither simpler nor advisable. Use the JARs as is, do not extract them.
