On my system the mouse wheel scrolls the shell window content. I guess
this is rather an OS issue than a cygwin issue. Can you scroll in a cmd
shell window?

The cmd.exe shell works fine...

BTW: I'm on Windoze Vista... and my Cygwin is the latest from the net
downloaded at the beginnging of April 2007.
