John,
Eclipse is the way things are going. I believe even JBuilder from Borland is going to be based on Eclipse going forward so this seems to be the one to stick with.
With regard to mapping applications how graphically intensive are intending to be as SWING can be a bit slow. I have done some DEM stuff and am currently working on Java optimisation, but there may be better ways forward determined predominantly by the architecture.
